Letter to atheists

Found this stupid letter to all atheists on the internet. Just had to send a reply. So here it is. My responses to the 'questions' preceded by "----".
                                                                                                                                                                                                                                        Dear Atheist,
Do you think its a coincidence that... of billions of stars and planets in the many galaxies, only earth has life, and abundance of it?
---- what makes you think so ?
the sun is 400 times the size of the earth's moon, 400 times further away from earth than the moon, yet they look both proportionally the same size in our sky?
---- Do you know how other moons look from their planets ?
the sun lights the days nicely, while the moon glimmers in the night sweetly and the clouds bring forth rain to water our crops, which bring forth food in your stomach?
---- Mostly due to earth's rotation and revolution. Whats the big deal ?
Do you think its a coincidence that... birds in the air whistle sweet songs and dogs show unconditional love?
---- Pitbulls maul children and eat them, and dont forget the crows which make annoying sounds.
your body heals naturally when you cut yourself, or you become sick and it goes away?
---- So does any other living being. Flat worms re-generate entirely, why cant we do it, damn it ?
humans have intangible senses, called emotions where we feel love, hate, anger, sadness, happiness, shock, confused, hurt, healed, and so forth?
---- Amygdala is responsible for that and among primates we are not alone in possessing it. They are part of our motivational circuitry.
Do you think its a coincidence that... you were born from a lady's womb and you will die a death, without choice of either?
---- I can commit suicide anytime I want. So, I do have a choice of my own death. Most people just dont exercise that choice.
the complexity of dna is so mind boggling, that scientists worldwide now have gone from 'no god' to claiming a "Divine Creator"? (read)
---- Idiots like you believe that. Real scientists are not daunted by how mind-boggling the problems are.
your body's anatomy is complex, so fine and so articulate that you wonder how this "accident" came to be?
---- It is complex but surely not fine. Our vestigeal organs surely are not part of this wondrous design ?
Do you think its a coincidence that... there are endless variety of delicious fruits, vegetables, nuts, wheats to make infinite delicious recipes to satisfy our hunger?
---- HA HA HA. The fruits are for dispersal of seeds, Idiot. If I start eating your children, would you say you mate to provide food for me ?
there are thousands and thousands of exotic amazing land animals and thousands more amazing sea creatures?
---- Millions more which have become extinct. Most exotic of them being dinosaurs.
you have eyes so you can see, ears so you can hear, heart so you can feel, mind so you can think?
---- Certainly not everyone is 'blessed' with those. We would'nt be having this discussion if the last one were true for everyone.
Do you think its a coincidence that... there are thousands of recovered artifacts proving the validity of Scripture, the Holy Bible itself? (example)
---- Millions of fossils suggesting evolution and no grand creator. Need I say more ?
those who have faith in Jesus Christ witness miracles, worldwide? (read)
---- Well, even god cannot argue with an idiot as they say....
almost all Old Testament prophecies have been already fulfilled and more continue being fulfilled? (read)
---- Really ? Why are there so many revisions in the form of New Testament and Koran ?
Do you think its a coincidence that... a farmer plants the seeds, yet the farmer does not make the seed grow and the farmer never initially created the seed?
---- I know. whats the point here buddy ?
that fruits and vegetables have seeds so that they produce more fruits and vegetables?
---- I thought you said fruits and vegetables are for our merriment ?
your body needs vitamins and nutrients found in GOD's natural foods such as fruits, vegetables, fish, meat, wheat?
---- They can also be found in MAN's vitamin supplements.
Do you think its a coincidence that... you just happened to be here on a Christian site reading this letter? (read)
---- I felt like mentally punching someone, so I was deliberately looking for stupidity.
your calendar says that the current year is 2009? What happened 2009 years ago?
---- My calendar also says that it is the year 1937 saka era. Also, it is YOLD 3177. So if you Christian guys were bloodthirsty and destroyed all other calendars does that really mean anything ?

Butter, Oil and Zephyr

Well, have been doing a lot of a MD simulations lately. My current favourite is implicit solvent simulations. The entire explicit solvent thing always seemed too brute force to me. Its not elegant, and nor is it computationally feasible for larger systems. Implicit solvent simulations suffer from their own problems, but I would consider their future much brighter. This is simply sue to the larger time scales that you can access using these simulations even on a normal desktop system. Larger time scales means better averages and thermodynamic properties are always averages, so better match with experiment.    Speaking of Implicit solvent simulations, Gromacs does a good job, as well as any other currently. I especially like the OBC model for calculating Born radii which I am glad to say, I copied to MUST_READ folder when it first came out. It might still be lying there, that is another thing, but at least I can appreciate when a good...

I am a Reverend now!!!

I have been an atheist for most of my life. I have never truly believed that God exists or such thing. More recently, I have started looking down upon people that do believe in God. Not a hatred kind of looking down upon them, but rather a pitiful look down or maybe even a cuter look down upon. Like when you see a child earnestly insisting that Santa Claus exists. You pity the child's ignorance and you find it cute, but secretly you also get a bit tense knowing that his/her ignorance cannot last very long. And, you wonder if that earnest child could really handle the news when it hits them hard.   So, in summary all I am saying is, people who believe in a God are stupid. They should grow up and really think hard about what they mean when they say they believe in God. Half of them will mutter and sputter and fail to come up with what they really believe. Most would say something asinine like "I am sure there is something out there" or "There will be chaos if n...

An early essay on co-translational folding

One of the earliest essays I wrote on the co-translational folding concept. This was for a course on protein folding that Prof Balaram takes at IISc. I am reproducing it in full, with missing punctuation marks added. At one point, I say that I have not been able to find out why it is assumed that refolding is a good substitute for in vivo protein folding. I did know even then, but I chose not to talk about it. I did so, since I cannot talk about the topic without calling everyone involved an idiot. Also, I have omitted the references as I cannot bring myself to format them properly. Rest assured that nothing I said in the essay is without literature support. Co-translational folding Introduction    Protein folding is one of the major unsolved problems of molecular biology. The problem is as follows : given that a gene encodes a unique structure (which performs a unique function), how does this information conversion take place ? it is assumed (barrin...
